I'm confused (and this is a little off-topic). Transversly mounted mid-engines are very rare. A notable example of which would be the Lamborghini Miura.
In any car the gearbox is positioned in line with the crankshaft. If the engine is mounted transversly then the gearbox position is similarly transverse i.e. lying in line with the crankshaft / flywheel of the engine. So, just like in a front-wheel drive car, such an engine would be mounted sideways with its crankshaft at 90 degrees to the length of the car.
The Pagani Zonda, in every iteration has a midmounted longitudinally positioned engine with the transmission running in line with the crankshaft behind the flywheel.
So, if you've got a pic of the CLK-GTR's engine bay then we'll be able to tell how the engine and transmission are mounted.
